It's not a charging issue, it is a connection issue. I suspect what is happening is that the jeep isolates power to the usb's when the car is turned off and this is causing the connection to drop out. Whereas all my other cars, the usb maintains it's connection even with the car turned off. It's got nothing to do with the iPod the problem lies with the car.
