As long as work is signed off in the service logbook by a qualified mechanic it will not affect warranty claims.
However, if you service your vehicle at the same dealer always and have a line ball warranty claim they are usually more inclined to help get it across the line. That said I had to use a non jeep qualified mechanics to prove my ball joints were stuffed before the dealer would accept them as failed.....
