I think you'll find that every warranty book for every jeep says the same - wouldn't worry too much about this. Unless you go completely mad, they aren't going to say too much.
We have put a Dobinson's spring lift in the Commander. Called a 2" lift, but apparently measures around 43mm. Was $700 fitted - keeps the original shocks. Also have put on Coopers ST 245/70R17, which measure about 1" bigger than standard, but fit within that stupid bolt thing that hangs down. Have just got back from 10000km trip (including C grade trip at Jambo and lots of sand driving + towing on Fraser) and the combination worked well.
