Default New alternator now not charging

I have a 4.7L 2007 XH Commander, a couple of weeks ago the alternator starting making some gnarly sounds and the car shortly thereafter refused to start...I removed the alternator as it was EXTREMELY hot and took it to be tested, turns out the diodes had gone....so installed a new alternator and had the fault codes cleared with a scantool so the car would start, seemed to run fine for a bit then had battery light come on and shortly afterwards the engine light came on and the car did not seem to wantto take off from a standstill...plugged the scantool back in and got a "not charging" fault....some checks with a test light proves that indeed there is no charge coming from the new alternator....auto electrician has tested the new alternator and that is fine...

Suspect there may be a fuse issue or worse still a PCM issue....has anyone come across this before or can point me in the right direction? The auto sparky is a little lost as to where to go from here...

Thanks
