I just put it in the boot.
I replaced the plastic floor thing (with the little storage spaces in it.) with a plywood floor with anchor track recessed into it.
For daily driving I have the spare and a couple of cases strapped down.
For trips I made a plywood box with anchor track on the top and bottom.
It sits on top of the spare, and is secured down (sandwiching the spare) using turnbuckles.
4 of the same cases can then slide into the box, with more stuff getting strapped down on top.
It's a bit fiddly, but flexible and worked very well for a 12kkm trip recently.
Luckily I haven't had to get the spare out yet, but I pack two bottle jacks under the box on either side, to lift it up off the wheel... it worked on my driveway, might be less practical on a trail

My main goals were to minimise the amount of stuff mounted outside the car, and still have flexibility inside if I needed to carry something big.
I'm still trying to avoid putting things on the outside, but I ended up getting a 2nd car which is better for carting stuff around. So flexibility is less of an issue now.
If/when I do it again, I'd build a (semi)permanent false floor, with the spare underneath able to slide out, and a small fridge, batteries, etc. Then just cop the loss of space.
There's usually only 2 of us when travelling though, so I can afford to be a bit wasteful with space... I imagine in the future (with kids and all that.) I'll need a wheel carrier. But I don't like the idea of something rarely used getting in my way every time I want to open the boot... at least with it under a false floor I can just forget that the space ever existed.
