I solved the issue a while ago but forgot to post solution. I was not using a DRBIII reader, instead I was getting the readouts on the dashboard odometer display.
In my manual I came across a section that mentioned limp mode if there was an issue with the low side fuel pressure. In my case I don't think this was the issue as I would accelerate past 2,000RPM, although very slowly and the temperature gauge indicated higher temperature than normal which would suggest that the engine was running lean.
In that same section of my manual there was a low pressure side fuel bleed procedure which I thought I give a shot. I bled it, started driving the car and the issue was still there, but after letting it rest for an hour and then trying again, the performance issue was gone.
I tried to recreate and solve the issue again and I did it with consistent results. No idea what happens when I crank the engine with the fuel injection pump disconnected that causes this performance issue. Don't see how air could get trapped in the lines as the fuel pump is driven mechanically so when I crank the engine fuel circulates through the lines...etc
