I am very close to pulling the trigger on this as well and buying all the gear. Have you put much thought into how you are gonna wire up the trans from the xj to the barra ecm.
Guess that depends what sort of driving you do as to your def of "way better"
One interesting line of investigation i havent researched would be use the 6 speed auto from a territory (already has a transfer case on it) and adapt a decent transfer case to it

I converted my xj 4.0 petrol to a manual, and prefer it in every way. Though having said that, i dont see much traffic. I go 4wding at least once a month.
I am working on my 4l barra engine into my TJ presently using the NV3550 Jeep transmission. That was the only way to fit the Ford engine into the TJ without spending more than the project is worth. I could not find anybody doing an adapter to suit the BA-BF-Territory auto to the NP231 transfer case. These autos are all computer controlled & are said to be vehicle specific, meaning the computer & the auto are matched at the factory & do not like being interchanged. I will not vouch for the truth of this as I didn't pursue in any further. I also doubt that the AWD Territory "transfer case" would have suitable ratios or the brute strength required for use in a modded TJ.
