Yeah, I havent experienced these noises in the Jeep, but have had similar in other vehicles. The rubber mounts for the gearbox was the cause in one, drive shaft in another. Diff trying to rotate as you engage gears will pull/push at the rear control arm mounts. So yeah, just generally check everything is tight.
Maybe even stick it in park so that the gear box is locked up and with the handbrake off try rocking the vehicle back and forth to see if the noise is there.
