Water is going to settle on the bottom right where the pick up is, so the moment you hit the key and the fuel pump primes that's what it will be drawing!! Have you had a look at the quality of the fuel and if it's contaminated via what comes out of the drain in the filter housing?
Use a spotless clean white container ( 2 litre empty ice cream container is ideal) then using a bright torch ( flashlight) shine this up through the bottom of container, it will highlight shit suspended in the fuel that just looking at from the top with a naked eye looked clean,
I personally would be syphoning out as much of the old fuel, leaving it to sit in jerry cans to allow any contaminats to settle,
For the sake of $150 is it worth a $20,000 repair bill, being a Common Rail.
I've used this in the past as preventive

He's had the filters all changed and vehicle driven so any water has long been sucked up or in suspension....................

I had a Toyota 300 pantech which went to Sydney once a week and the drivers would leave the tank nearly empty and it got a case of the dreaded algae. From then on, fill it up when you get back was enforced.
Had to strip the fuel pick up out and the gauze filter was blocked so the fuel was using the bypass hole, which meant at quarter full going uphill was dicey

Had a similar thing with an FH12 Volvo one time...got some algae from somewhere which we could not shift. The thing would stop at the most awkward time. One time it ground to a stop half way over the Gateway Bridge here in Brisbane in peak hour traffic blocking a lane for a couple of hours, even got recognised in the Breakfast traffic report...lol.
Was a mongrel of a job to empty and fully clean out both fuel tanks and all fuel lines, replaced the fuel filters 3 times to finally get rid of the stuff.

Tom Uglys bridge Friday afternoon 5.30 heading south, the centre bearing went, tail shaft bent and tangled sticking out the side. Tea Pot, Sugar Bowl, it was early days no mobiles then. It was a 6 ton pantech and I was straddled across two lanes

GOT that wrong fuse 30 is live, fuse 25 near side to pump off side from relay
