I drive a Manual petrol and I have done a heap of water crossings and mudding.
If you are planning on swimming in water up to the top of the bonnet;
I recommend
1. Diff breathers
2. Gearbox breather
3. Transfer case breather
4. Front Axle seals
5. Snorkel
If you drive a manual DO NOT use the clutch in deep muddy water, if you do, the mud will get jammed up in your clutch and prohibit it from functioning properly - most likely it will cause the clutch to slip kinda like you are ridding the clutch and it will burn out very quickly.
If you need to stop in the middle of a muddy swamp or what ever just turn off your JK - if you need to go backwards turn off your JK change gear and then turn it back on, in low range it will start on the starter motor easily what ever you do don't depress the clutch!
- Do this quickly as you don't want water to flood up the exhaust pipe into the engine.
below is a video of my JK running the Old Telegraph Track on route to the Cape - there are plenty of water crossings (the biggest is the Jardine 25min mark), I sank my JK up to the top of the bonnet D'oh.
I forgot to seal up my gearbox and install a breather and sadly I filled my gearbox with gunk, I had to change the gearbox oil just south of Cairns on the way home.
