Default Brakes have gone dodgy on my 09 Rubicon

My 09 rubi has always had strong brakes but an unnerving pedal feel that never really went hard at full pressure, but has gotten worse after a weekend of rocky climbs, I spent almost 20 mins with all my strength holding on a 60 degree climb that went pear shaped till i could inch back and get nose back uphill without rolling after that went through several deep muddy crossings on way home stuff all brakes. stripped it today discs glazed and pads no better used orbital with 36 grit paper to remove burnt on mud and get back to bare steel again brand new pads front and rear, brakes are much better but pedal feels mushy bled several times no air pulls up ok but wont lock up suspect that master is bypassing as can push through stroke till nearly hits floor.
Anyone had this experience?
I called into Brake specialist today he reckons the abs should have no effect unless activated and that the pedal should firm up to stop at full pressure not travel though to floor like it does. Nothing i didnt already know!!

Car is 9 years old now, has the brake fluid ever been changed?

Yep been flushed several times and bled another litre through checking for air

Vacuum leak? Master cylinder diaphragm?

Purely thinking aloud as I type.. don't know much about the JK brake system yet.

How are the rear discs - I hear they wear fairly quickly - mine have been replaced at less than 60k just before I purchased..

Not anywhere near an expert but could there be a stretched bit in the rubber part of the hoses that could be expanding as the pressure increases?

discs are new 5000km new pads booster is working fine with out engine running pedal is rock hard with engine running pedal will offer minimal resistance and travel almost to the floor.

Are you using the correct DOT grade brake fluid? I found if I was using DOT 4 instead of DOT 3 on one of the cars I had the seals in the clutch master & slave cyl would wear out after approx 14 months ie: clear brake fluid would turn black as the seals started to break down & leak. Went back to DOT 3 & all was good. Have also heard of ABS pump problems (seals) in some vehicles due to incorrect DOT fluid being used.
