OK. The only rattle I get at the moment from the back is the sprung base for the CB antenna wobbling a bit over bumps. Do you have an antenna on the back by chance?
Other than that, I'm out. You've already checked all the things I can think of.

I remember reading sometime ago about a bolt having to be relocated the otherway round on a lift after it was installed as it was hitting something. another place to look is the inside the chassis rail (s) rock or stones been flicked in by a tyre or a nut has come loose & is rattling about in there?

I have the rattle and believe it's coming from the stock tailgate.
Will be installing a beefy HD tailgate reinforcement from MORryde this weekend so hopefully sorts all that out!

Check the plate on the tailgate that latches onto the body for movement - mine came loose over time and couldn't figure it until I randomly grabbed (and moved) the locking plate on the tailgate

Yeah I thought that but still got a rattle even after installing the terrflex HD tailgate support
When I fold down the back seats no more rattle

Definitely not the latch plate dealy Skinny Pete, although I've read tweaking the position of it can be helpful with the rattle.
Rear seats would also be a likely culprit, better test folding them down
