I have read on other sites that the alt may not be up to the task? I would have thought the almost new 98 Sport alt should have plenty in it. Although having said that the noise does get worse when the lights go on. Mind youi my old amp was the same wattage and had significantly less whining, it was almost unoticable.

That sounds like a major mod moving the ground from the battery to the seat belt bolt!!!!
The whine you are referring to is generally caused by a ground loop meaning that there is a difference in the grounds and some current is being passed through the signal cables, turning on the lights just makes it worse.
It is a wiring issue that conduit is not going to fix it is caused by poor connections or insufficient cable sizes etc and sometimes poor quality equipment.
It is almost always caused by a ground somewhere in the car....
