I've had the GDE tune with swirl motor delete for a couple of years and I haven't experienced the issues you seem to be having...my understanding with the delete is the swirl flaps remain fully open. Maybe this isn't happening or it's something else causing the issue.
Yes my engine sounds very noisy but it also sounds noisy if |I go back to the original tune. Have you re-programmed the original tune back to the ECU to see if there's any difference?
