I believe that the gearbox breathes through the gear stick.

Really? I thought the dipstick end had an oring on it, whoch wouldnt let it breathe real well. I cant answer though as mine isnt here at the moment... (missus is still at work!) I am curious though as well.

EDIT:
Just found an article on installing an Atlas transfer case and it lists the last thing to do when removing the stock JK transfer case is to "Remove the breather hose located near the transfer case range switch"

Once down and one to go

don't think you'll find a dipstick on either the transfer case or the gearbox of a manual mate, maybe i mis-understood your post, or later models have changed, but my 07 certainly has no dipstick on either transfer case or manual gearbox.

OK, so I found the transfer one, it goes up to the middle of the fire wall above the gearbox, but not as high as I would like it to go!!!. I'll be extending that up higher...

davidd, vk2icj said he thinks it's through the GEAR STICK, not the dip stick.... he could be right

OK guys I found a thread with pics. The manual does breathe through the gear stick. Have a look at this On the third page is the pictures of the manual. I want to do this soon myself. I had some reasonably deep crossings last month (halfway up the windscreen lol) and got water in my diffs.
