Engine with box is a lot more work , especially if you dont need to do anything with the box.
Although separating the engine/box on the ground out of the car is easier than in the car, leaving the box in is less labor intensive overall.
Just make sure you have a 'tilter' for your engine hoist to get the right angle on the engine to mate it to the box easily upon installation

I will be fitting up a stroker soon as well but will be only removing the engine for sure. You don't want to be mucking around pulling the transfercase off the trans to do it either.
I have separated the engine from the trans before to drop the trans and transfercase to get to the rear most welsh plugs in the block and head. Biggest tip is make sure you undo the top most bolts first and BEFORE any others. Otherwise you wont get the top ones undone as the weight of the trans pulling down on them will make it very hard, and as they are a funny head, you can strip them.

Here is a pic of the 'tilter' thing if you havent seen one before, they can seriously save a lot of hassle if you are not a seasoned motor swapper, and even if you are it makes it a lot easier.
